As far as I know, Core does not store these PDFs with the project. You can download them and save them anywhere you need, including the Documents tab for Projects.

As you stated earlier, proposals are not to be lost or won. They have to be associated with the opportunities and those are lost or won. So maybe a little change in that approach or process is need...
