Does creating retainer invoices affect accounting?

No. Creating retainer invoices does not affect your accounting at all. In Core, retainer invoices are just requests for retainers that you can send to the clients. They do not increase your A/R balance nor do they show up for receiving payment in the Payments screen. You have to manually record retainer payments and apply them on invoices. Check the Core Help for details.
