Can we remove employees from the All Employees group?

No, you can't. All Employees is a system-defined group and Core does not allow you to un-assign employees from it. If you want to handle a subset of employee records in Core, you should create a new group and assign the desired employees to it. Check the Core Help for more. You can also read more about Groups.
